According to the specification sheet, Code39 is supported by both the 1D laser scanner and 2D imager in the MK500. As far as I know, not all supported symbologies are enabled by default, because the number of enabled symbologies impacts the scanning performance. So it might be the case that the barcode scanner is not configured yet to recognize Code39. In that case, you need to either enable it in DataWedge or your application.
